Can I start page numbers from a specific value?

Yes. Set any starting number and skip the pages that should not be numbered, such as a cover or a table of contents.

Will the watermark cover my content?

That is what opacity is for. A light diagonal watermark stays readable without obscuring text, and the preview shows the result before you export.
